If the 5500sc analyzer has water supplied (verifying the sample inlet) but there is no bypass flow, a possibility is that the flow adjusting pin on the tubing that goes from the pinch valve to the bypass drain is closed and needs to be opened. This should be done after the plumbing of the analyzer is verified to be correct as outlined in the plumbing diagram in the installation manual.  How to adjust the bypass flow is also discussed in this manual.
